Alan is quite harsh toward Cooper, you're right. Poor Coop - but daddy!Eppes is worried, so yeah, we do understand his reasons.
My theory is that Alan is worried about more than just the prospect of Don returning to fugitive recovery. He senses there is more between Don and Coop. Significantly more, if you catch my drift.
In RL, if this were true, it would really bother me. Nothing irritates me more than the NIMBY syndrome. People profess to be open-minded and accepting of gay people, so long as it's not one of their kids. Alan's totally in favor of Don dating a fellow agent like Terry, but not Coop because he is male? *g*
